What's going to happen now?

OBD and VAG-COM are completely different things! Vehicle explorers or scan tools read OBD-II data and potentially the error memory. However, even with VW vehicles, they can only read the error memory partially, and they can only interpret the errors to a limited extent! This only partially relates to the diagnostic functions of VAG-COM!
