Hello,
'Since I want to try a few things, I'd like to install an exhaust system (original from the catalytic converter onwards) on my all-wheel-drive TDI. The system is from a VR6 4motion naturally aspirated engine, and while the pipe diameter is larger and the muffler is slightly bigger, the mounting points are the same.'
Now, my actual question: Are there any potential problems with backflow or anything else that could cause damage to the turbocharger?
Are there any other issues with that?
I would be grateful for some tips!

I'm not aware of any problems. The catalytic converter is causing the back pressure. If the exhaust pipe is a bit larger, it really won't make much of a difference. There are also sports exhaust systems for diesel engines. However, you shouldn't expect a performance increase. Even if you remove the exhaust pipe completely after the catalytic converter, it won't get particularly loud, and there won't be any noticeable performance gains. The only thing that might happen is that the turbocharger reaches its operating speed faster, which doesn't change the boost pressure and therefore doesn't affect the power. The engine might respond a bit quicker, and the turbocharger might be under more stress. But that's only if you drive without any exhaust pipe after the catalytic converter. If the diameter of the exhaust pipe after the catalytic converter is slightly larger, it won't have any noticeable effect.
