I had the same problem when I installed the AFN engine in my VW bus. The wiring diagram for the engine wiring harness was printed out for me by the helpful dealer, but the control unit for the WFS is on a separate page.
The entire system is controlled via the diagnostic line (K-line) by the engine control unit (ECU). The ECU for the windshield wiper system should have two connectors: one (I think it's a 3-pin connector) for the reading coil, and another with what I believe are 4 or 5 wires. There should be a black wire, one or two brown wires, a gray wire, and a gray/white wire. I'm not 100% sure because I don't have the wiring diagram here at the moment. The brown wire (or both) is a ground connection, and the black wire is terminal 15 (ignition on). However, please use the actual terminal 15, as it needs to have 12V even during starting. So, don't use any tricks with the car radio's auxiliary contact or anything like that!
The K-line is gray and gray/white. If you had a 1Z without WFS, you need to cut the K-line (gray/white in the wiring harness from the engine control unit) and connect the control unit for the WFS there. As far as I remember, gray connects to gray/white from the engine control unit, and gray/white from the WFS control unit connects to the open end of the K-line in the engine wiring harness (which then goes directly to the diagnostic connector).
You can also connect the control unit for the WFS directly to the diagnostic connector inside the car. This is better because the wires are already exposed at the connector there. Then, mount the reading coil on the ignition switch (be careful, the cable to the control unit for the WFS is not very long) and insert the transponders (from the ignition keys for the AFN) into your original keys. That should be it; the original transponders should already be programmed.
